This isn't really a like-for-like choice: Singapore is a two-to-three-day city-state — polished, spotless, expensive, and easy — while Malaysia is a whole country you could spend a month in. Most people who ask this end up doing both, because they're a short hop apart and complement each other perfectly: a slick city stopover bookending a longer, wilder, far cheaper trip.
Come to Singapore for a frictionless long weekend of hawker food, rooftop bars, Gardens by the Bay, and world-class everything at first-world prices. Go to Malaysia for range and value — Kuala Lumpur's skyline, Penang's street food (arguably the best in the region), the tea plantations of the Cameron Highlands, islands like Langkawi and the Perhentians, and Borneo's rainforest and orangutans, all at roughly a third of Singapore's cost. If you only have a few days and want ease, Singapore; if you want an actual trip, Malaysia.
